Paragon and Renegade points will again play a massive part here. Obviously, she doesn't like this and will hold Legion at gunpoint. With four Paragon or Renegade bars, you can either force or charm them to reconcile.
DO NOT take a side with either. Assign either of them to HACK the doors, which they'll easily accomplish provided that they're loyal if they're not, they die. During the biotic bubble phase, choose either Samara or Jack to maintain it, as any other biotic Miranda, for example is too weak to keep the shield up for long.
Should the shield fail, Tali or Legion will be overwhelmed by the Seeker swarms if you have either on your fire team. Once you get to the Quarian homeworld, do ALL of the missions. One of them tasks you to find Admiral Koris, the leader of the Quarian civilian fleet. Do that, and you'll have to protect the Admiral with a cannon on the shuttle as he escapes a squad of Geth pursuing him.
Eventually, he'll return to the civilian fleet, which would've panicked otherwise and been destroyed by Geth ships without him aboard. He will also help back Shepard up during the last big choice.
Your choice is to allow the upload, or to let the geth die. Legion returns in Mass Effect 3 if he survived the suicide mission from the previous game. To save the two races, choose either the Paragon or Renegade option, which will tell Legion to upload the code while Shepard convinces the Quarian fleet to stop their assault on Geth ships.
Tali and Admiral Koris backs Shepard up, and the firing stops with both the Quarians and Geth finally brokering peace. Legion needs to have been activated in Mass Effect 2 and survived the Suicide Mission so that they can be present in Mass Effect 3. Both the quarians and geth are unique in their own way but they hate each other due to the geth driving the quarians off their homeworld while the quarians attempted to destroy them when the geth first gained sentience.
Mass Effect 3 will have you make the decision of siding with one over the other but there is a way to save both the geth and quarians. This guide will help you figure out just exactly how to do that. The bulk of what to do actually does not lie in Mass Effect 3 but rather the second game. All of which surrounds everyone's favorite quarian Tali and everyone's favorite geth Legion.
There are certain things that must be done with these two in order for there to be peace between both species. Tali's loyalty mission, called Treason, sees her on trial for treason against her people for sending geth units to her father, Rael who is on the quarian Admiralty Board, that have reactivated and killed everybody on her father's ship the Alarei.
Shepard has to go with her in order to find evidence that proves not only Tali's innocence but also her father's. When they reach the end of the ship, they will come across a terminal showing that Rael deliberately reactivated the geth to perform weapons testing on them. Tali will then beg Shepard not to show the evidence at the trial to maintain her father's good name.
When the time comes to present the findings, a charm and intimidate prompt can be selected should the player have enough paragon or renegade points respectively which is about three bars worth.
Regardless of whether Shepard spoke to the admirals during the intermission, doing this will make them rule that Tali is innocent. This is important since doing this will have Tali take her father's place on the admiralty board, giving her authority and influence that she would not have otherwise.
Once you destroy the core of the Reaper husk, Shepard will take Legion's body with them aboard the Normandy. After they escape the exploding Reaper, Shepard talks about what to do with the geth's body with Miranda and Jacob. Here you will have the option of either selling Legion's body to Cerberus or activating it to talk to him.
To save both the geth and quarians, do not sell Legion off to Cerberus. Like Tali, Legion is an essential figure to formulating peace between the two species.
Not having him around ruins the chance for peace and the chance to see one of the series best companions. Likely the last squad member that Shepard recruits for the suicide mission, Legion's loyalty mission should open up right after he is recruited if he is the last one recruited. Legion's mission entails Shepard going with him to a geth heretic station, heretics being geth that worship the Reapers, in order to stop them from releasing a virus that would make all geth worship the Reapers.
At the end of the mission, Legion will have Shepard make the choice of either wiping out the remaining heretics or use an EMP pulse to rewrite them. Either outcome would help towards peace though it is important to note that this decision will affect the amount of war assets that both the geth and quarians have to contribute after the Rannoch storyline in Mass Effect 3. Rewriting the geth heretics will give you more geth than quarian assets in Mass Effect 3 whereas destroying them will have the opposite effect.
